Your weird shifting sounds like a completely messed up hydraulic system in your tranny- when did you do your last band adjust, fluid'n filter change etc? Any burnt or blackened fluid?
For 2nd gear the front band is applied and for 3rd it's released- so if your front band is adjusted very lose you'll have 1st -1st with front band slipping like mad, and drive. There's no way the PCM will influence that. Did you check with a DMM? If so those buggers are very sensitive, and can see stray voltages that won't influence operation. The only thing the PCM needs the TPS signal for is to lock the TC and to put it in and out of OD.
Does your 95 have a 47RH or a 47RE ?

I am not sure which tranny I have in it, how can I tell? Had a fluid change probably 10,000 miles ago, and the fluid looks and smells ok. the bands thing sounds like it may be the problem with that, and there is no OD, and I did check it with a DMM, should I check it with a different tool?

Lance, if I were you I'd locate a Cummins Authorized Repair center and have them diagnose your trans problems. I did, and the $85/hr shop time was well worth the expense. They found and fixed about three problems that were feeding on each other. They had my truck for 5 days total, and drove it about 150 miles in the process. Now it performs better than just after it was rebuilt with all HD performance parts. Did you read up on the TPS at dieselram.com? It has voltage limits and lists how a defective or maladjusted TPS will effect shifting.

well I wired up a temporary switch to try to manually put in in OD, and it worked so it has to be something in the PCM as far as that goes right? don't know about the other stuff though.
