Could what I have done cause adverse affects?

Questions On Air Box
So today was the first time that I have towed any thing since plugging up the little slots next to the mounting spots on my OEM air box. What I noticed is pulling my empty horse trailer it was fine 5th gear 60mph up the hills no problem. So i hook on to the flat bed trailer and throw on 120 bales of straw at 85lbs a piece brings me to 10200lb load and I had to drop down too 4th gear on a hill normally with the horse trailer i can stay in 5th with. I know the horse trailer and the hay weigh different by a fair margin but could plugging up them little wholes affect me that much? I did notice that since plugging them up and allowing the box to pull the air from the right spot i lost the tiny bit of lag i had shifting from 2nd to 3rd. Should I have stayed in 5ht gear tell the turbo had a chance to come on full tilt i was sitting around 1700rpms and i down shifted cause i thought i was lugging it.
My pyro settled in at 900 in 4th gear and the fuel pressures were at 10psi boost is a no go since i don't got a gage yet.
