1986 Honda XR600.....
I know that there has to be at least one dirt bike guru on this site! I picked up this bike earlier this year. I've only ridden it a few times but know a few things.
It SUCKS to start this bike
Won't hold in second gear
jumps out of 3rd but not as much
Here are my questions...
Does anyone know a good source online for parts, including the actual gears?
How hard would you say "splitting the case" to deal with these issues would be for a guy that hasn't done it before but is very mechanically inclined?

Sounds like you have some MAJOR issues there.
First the starting issue is a notorious problem with the older 600's try a different jet, this may help.
Splitting the case is not for the novice. it isn't impossible though. I suggest you get a good service manual before you try it.
Parts are plentiful for XR's they only made about a million of them. Any Honda dealership should eb able to hook you up with anything you need.
You could also go over to www.thumpertalk.com and ask those guys. They are pretty slick when it comes to XR's.
If you plan on paying a mechanic to do the work i would have to say that I don't think it would be worth the expense. You are talking about a bike that is 20+ years old.

My XR 600 (1986) needs a cyl head, camshaft, cylinder bore and a piston.
These engines (PE04) did often lose oil pressure to the center bearing of the camshaft and galled the bearing.
The gears jumping is usually caused by the indentations on the gear getting hammered. I honed the edges on my XLs gears and now each gear stays in.
If you find an extra head with camshaft just holler!
