ive been playing with the TQ setting and when I go from TQ4 to TQ2, there is definitely a change in acceleration and shifting in my 03 auto. this is after the "writing memory" message goes away and without reloading the SW again. and im pretty sure that when i reload the SW setting afterwards, it brings TQ and TM to default.

Writing memory is just that, writing to the memory of the Jr, not programming the truck..
