Stupid lift pump questions...sorry!
I have the 06 in my sig, and I am assuming the lift pump is in tank? If so, can I add an aftermarket frame mounted lift pump to the truck and run both? Or do I need to drop the tank and get rid of the stocker? Can the aftermarket pump pull fuel through the stocker?

Yeah, the lift pump is in the tank.
No, you can't run both, but you can leave the stocker alone and use it as a backup if the new one should fail.
You have to drop the tank to install a new pickup but you can leave the stock pump in there.
The pump can probably pull fuel through the stock lift pump but it will severely shorten its life, if it can do it at all.

The guys at a diesel shop showed me a trick, you can removed the stock lift pump, which you have to drop the tank for. Once you get the unit out cut the line and attach a 3/8 line where the suction attachment is. The big advantage is you will be able to drive down to empty.
If you install the after market Draw straw it is highly recommend you pull over and fuel up with at least 1/4 tank left of fuel. Otherwise it may quit on you.
