Runs rough after flux 2 install

I installed flux 2's about 2 weeks ago and have noticed that when it is cold out (below 45) my truck will run rough for about a minute. it has a shaky idle. i revved it up to 13-1400 and it still does the same thing. After i drive it for a short while it seems to idle ok pretty smooth, runs good, and makes good power. Valve lash was done during the install and rechecked again the next day when it was cold. Also I bought new connector tubes so i don't think it was that. Everything was torqued properly during install. I have been checking the oil and it is right on full. Rail pressure is holds steady at 20k I am currently not running any programmers or boxes. I have also noticed that my engine has what seems to be a louder diesel clang than other 3rd gens i have heard, almost as loud as my 2002 7.3 powerstroke work truck. don't know if it is related but it was like that before the injector install. Sorry for the long winded post, just trying to give as much detail as possible, what do you think??? Is is going to be cold tonite in CT so i am going to leave it outside to see how bad it is in the morning

Just wanted to add that it ran fine when cold before the injector install. It had low rail pressure all the time, 6 new control valves installed.

Is your rail pressure relief valve holding? Pull the banjo bolt out of the valve and look for fuel in the valve body, it should be dry. You can start your truck with it out and see if it leaks, place some rags around it first, mine blew fuel all over the underside of my hood, been capped since.

If your relief valve proves to be good, retorque your cross tubes, there is a reason your rail pressure is low. You could have a leaky injector tip or body, but I would check the easy tasks first.

Your new injectors should have your truck idling dead quiet at least when warm.

Is it ok after it warms up? Cold temps play this game on me every time the seasons change. People get white smoke and some more rattle that usually wont happen when it is warmer. Im certainly not saying something could be wrong though.

A slight calibration error, a scuffed part, or a sticky armature can cause this. I will check them out for you anytime.

You can try plugging the truck in overnight and see if it helps the smoke and rattle and report back. 04.5's are the worse in cold temps. There is also a factory ECM flash to help this. You may already have it though.

yes the truck runs fine when it is warmed up. it has never ran this good. It just was never like this with the old sticks. I really don't notice it, my truck is in the garage all the time and it is heated to 55 all the time. I had someone else's car in my bay and it sat outside overnite, that is how i discovered the problem.
