Engine "Miss" @ 2200 RPM's, 3/4 Throttle??? Help!!!

Engine "Miss" @ 2200 RPM's, 3/4 Throttle??? Help!!!
I have an '03, HO with a Van Aaken C-3.2 (duration-only) box, Tone Ring Mod, AFE PG-7 intake system & a Magnaflow 4" muffler.
At around 3/4 throttle & 2200 RPM's, I get a "Miss" that lasts for just a fraction of a second. You can hear it in the exhaust note & feel it, slightly. This occurs ONLY on the HIGH level (130 HP).
On the dyno, the truck ran 341 HP on the LOW level (65 HP) but, on the HIGH level, it only made 6 more HP (347). From the reading that I've done, it seems that this is the point at which the CP3 is running out of fuel pressure & causing the "Miss".
So, I installed a Glacier Diesel Power GFS-392 fuel pump (Walbro). However, I still have the same "Miss"!!! The engine does seem to have a bit more power at the higher RPM's.
I've, also, sent the VA-C3.2 back to the manufacturer & they said it tested out just fine & they included a few programming upgrades.
Is there any chance that the stock, small turbo is running out of air & the VA is over-fueling for that fraction of a second? I'm pretty much out of ideas, now.

Joe, I have still have the VA C3.2 in my truck. So far no issues at all. But I can't tell any diff between tow mode and performance mode. I'll send you a PM.
