The flange is the same "T03" on both manifolds. You can get a "bigfoot" "T04" for either manifold.
But for what you need you are going to be looking at the small foot "T03" ATS 2 Piece manifold.
Simple answer is yes you can use the manifold with your stock or modified turbo.

I know I'm way out of my league when it comes to any engine work (beyond oil change, fuel filter and such) on my truck. I recently found I have some bad rust issues under my truck and around my engine (see photo gallery). I've got a major road trip, 8000-10000, miles coming up in May to my new duty station and I'm already got 18500 on my truck. From looking at the photos, do any of you think I could encounter a problem (mainly manifold cracking due to bad rust)? I know it'll be a lot easier to take care of before hand.

Yes you can use the old three peice on the new common rails. One of my friends did it, but it took some fabrication of the exhaust, and the elbo going from the turbo to the intercooler. it also sounds a little better than the stock common rail.

Is the exhaust made to except 5" or what is the exhaust problem?
Pourin diesel will you elaborate on the "quick answer"? Or anybody else who might know, What would be the issues? I am tryin to make this work (with improvements or atleast the same) with what I got and be able to use this but if the general rule is go 2 peice til later I will.
I guess I could always "run what I brung" until it has issues or til the turbo gets ordered. I was just trying to be totally prepared to have these bombs get all of the effect at once and not have to wait to go WOT till the next step gets here.

Your making this out to be more than it really is.
The 03-06 use a 2 piece.
The 94-02 use a 3 piece.
The reason the 03 and up is 2 piece is because of where the turbo is mounted.
The performance of either unit is the same.
Both manifolds can run stock and aftermarket turbos.
If someone could post pictures of a 94-02 mounted turbo and then a common rail mounted turbo that would be nice.

Thats alright man I think I got it. I guess I was misunderstanding wether there was a problem or not. Thanks for the info guys. I might still need a bit of mental help but I think I got this manifold thing under control now.

When I installed my ATS manifold I was running low on time and lower on patience so I cut the bracket. That thing is a royal pain in the &^$#(*&!
Then, a year and a half later I got a new heater line and stuck it on. I don't think it's necessary, the heater hose is still secured fairly well. It is a pain to get on there. I hope to never have to remove the manifold again.
