Previous H.P. Increase??
Is there anyway to tell if a 3rd gen engine has been performanced enhanced after the chip etc has been removed from the truck...
Is there information stored in the trucks computer etc., wiring changes that could be detected etc????

Not sure if this will help but you can sometimes tell by looking at the exhaust manifold. If it looks a lot like new I think it is safe to assume that it never pulled hard. If it is crusty looking that probably means it had some hard pulling, or may have been power enhanced.
On my 04 the heat shield on the front of the manifold turned color. Also look on the manifold to see if their was a pyrometer. They may have taked it off and installed a plug.

Another way is too check for codes, most programmers leave a P0602 code in the ecm, and if the guy is un aware of this may not delete it before selling.

actually is the key cycles, with most programmers, they reset the key cycles everytime the re-program the ecm, the smarty saves these key cycles, hence why is is closer too being stealth. Problem is if the batteries have been replaced that too will reset key cycles.

"Boxes" would be pretty hard to detect.
On the manifold theory, it is a good one but if the previous owner had an ofter market manifold and turbo(s) they could have just took the factory manifold off early on and replaced it with the new one. Then before they sell the truck but the original back on.
I would consider doin this, not to try and hide anything but just to recoup some of the cost of aftermarket parts, turbo, fuel pumps, manifolds (intake and exhaust), etc.
