I bought this truck from a good friend about 6 weeks ago. He had a similar issue with it a few years ago that was resolved when he changed the fuel and water separator.
Issue. It's acting as if the engine is starving for fuel. At first it was only under a load(basically when I was pulling a trailer) then it progressed(quickly) into all the time. I called him, he told me it probably needs the filters changed. I did it. It resolved it for about 100 miles. On the first drive I made it to my destination(NO TRAILER OR LOAD) and most of the way home. I hit a slight grade and it started doing it again...BAD. Took it to a trusted garage, he tells me the airdog motor sounds like its chewing gravel, and I will say...it was extremely loud. Previous owner buys a new motor. Get it installed Tuesday and new fuel filter...again. Truck runs awesome. I drive it around to make sure no more gremlins. Wednesday, I load the truck up with my crawler in tow and head towards Alabama. I make it about 100 miles(from install of new pump) and it falls on its face...again. I call the garage..he seems to think that the previous airdog pump may have starved the CP3 and caused damage to it. I turn around and drive back home swap into the wife's car and head south. Yesterday, I put another water separator and fuel filter on. Truck runs fine(no load) hook up and drive. Runs fine for a while...hit a grade and it falls again. I also noticed that when the truck is idling, I can hear it "miss" every once in a while. Previous owner had a new CP3 installed 18k ago. P/O had the same issue and had to cruise back from Alabama to NC @ 60 mph because of the surging 2 years ago. This CP3 was on the truck when he had surging issue.
Please help if you have any ideas. I can't keep throwing money at this.

Is the orginal fuel tank module being used? Did shop do a fuel flow test after replacing the Airdog? Was fuel return flow test done? Was PRV test done? With fuel system issue all these test should have been done before throwing parts on your truck. The pick screen in tank if orginal most likely is plugged up, read TSB for procedures may help you

Check connector tubes for tq. They are known to loosen up over time, creating a low rail pressure issue, also causes the cp3 to work harder. Also work check all fuel lines and keepers, 4 is known to come lose. Also check the line to and from airdog for lose connections that could be sucking air.
