Installing a 2004.5-2007 5.9L Cummins into an 2003 or early 2004 truck is common. Even if the original engine was SO or California spec.
The only thing to watch is to make sure the injector tips match the piston bowls. ie. 2003 injector tips with 2003 pistons. 2005 injector tips with 2005 engine.
Swap the original harness, sensors & ECM to the new engine. It should fire up the new engine with no issues.
The original 2003 turbo will work fine too but now would be a great time to upgrade that small turbo to a 2004.5+ turbo or an aftermarket turbo plus get the original 2003 exhaust system to a full 4" system.
If it's an original SO engine/ECM, you can really wake it up with a Smarty programmer. Of course, the stock auto trans won't like this.
