Swapped engine, won't start
I bought a 99 off my buddy that had a cracked 53 block. It came with an 02 motor and I swapped it in with my brother and dad this weekend. We swapped all the sensors, pump, ecm, and all that stuff over to the 02 motor from the 99, basically only using the long block from the 02. Well now I cannot get fuel to the injectors. I have confirmed the lift pump is working and that Im getting fuel to the VP. I can get just a small amount of fuel going to the #4 and #1 injectors but not enough, and cant get anything from the 3. Seems like I must be missing a connection somewhere to not be getting what I need from the pump. Pump was replaced around 18 months ago or so, maybe 15-20k miles on it. Also, I get a few codes: low map sensor voltage, auxiliary 5 volt system voltage too low, and water in fuel (the last due to bad sensor). Any help is appreciated, Im new to these trucks, having come over from the 1st gen world. Thanks.

Hmm, not a 24V guy, but I think there is a difference, the 02 doesn't have the crank tone ring in place?
One of the 24V guys will hop in here I am sure. I think you can add the tone ring to your 02 though, not sure all what is involved.

You may also need the PCM off the 02. IIRC it is a 1 year offering before the CR version came about. The 01.5 and back to 2000 were of another PCM/ECM version.

If the 99 still had the crank sensor, and not the cam sensor, it won't run without the tone ring on the crank. 01 and 02 for sure used ONLY cam sensors, and I don't recall ever seeing a tone ring on the crank for the older style crank sensor.

I have the same thing in my shop right now.
Can someone reprogram the ECM to work with the cam sensor? The 2001 engine we put in our 99 doesnt have the notches on the crank so the sensor has nothing to pickup.

Here is an update.
We removed the wire plug going to the CPS and it fired right off. Have not taken it for a test drive yet but that is the next step.
Tach has no reading but that wont make much difference I don't think. It might effect the max rpm but don't know.

if the tach has no reading, you also have no charging from the alternator, unless I'm mistaken. the regulator uses tach signal and battery temperature to control charge rates.

well from what we can find the cranks are diffrent , so might be looking at putting a tone ring on the end of the crank and moving the sensor to the front of the motor. I did put the ecm off of the 01 on the 99 and it runs for about a min a dies and then restarts fine but dies again , and the rmp gauge works for about 20 sec also maybe need the pcm also not sure ???

Mini14 nailed it.
When doing any kind of electronic engine swap, use the electronics that come with the donor engine. I know it sounds dumb, but it is the easiest way to avoid issues.
Now, when you have this one built, try changing out a CAT C15 in a big truck. Same year, same engine S/N range.... won't work without the right ECM, or some quick programming.
Lucky us.....

well got both ECM and PCM on there and still no luck ! Time to do some thinking . Might put a tone ring on the front of the motor for the second sensor to pick up , or just set the thing on fire might be better

Ok, hold on
Your 5 volt signal is reading low. The sensors run on a 5 volt circuit, using a reference voltage based on variable resistance, so the ecm sees between .5 and 5 volts, depending on operating conditions.
Next thing, and this is a truly stupid question. Is this new engine an HO, or SO? Reason I ask, is perhaps you want to put the 02 pump back on, and see what happens.
Basically, its a shotgun approach, which I do not condone, but from your description of weak fuel only from 1 and 4 when cranking, you have a pump issue that isn't electronic.
