My Pier's HX35 came in and there is a 90 degree fitting in the compressor side...Should I plug it with a fitting or cap it and clamp it off? I guess it's for the wastegate on the newer models?

It's probably an 1/8" NPT Elbow... Just go find an 1/8" NPT plug and plug the hole.

It's for the wastegated turbine housings...

Yep, just plug it. Did your new turbo come with an exhaust housing? I have a wastegated 12cm housing on my turbo right now, but im thinking of going to a 14 non wastegated and a bigger compressor wheel. And how bout that 4"exhaust, did you put it on yet? I want to hear how your truck smokes with that free flowing poo poo pipe on.

No it was 650 without the exhaust housing, but I'm using my 16cm non wastegated on the advice of Piers...The exhaust was supposed to be here on Thurs but it's not coming until Next Tues...The waiting is the hardest part
