Pump reseal, truck won't start

I ended up taking the pump off again and putting it all back together, still could not get the truck to start. I believed it must have been something that I did wrong and ended up buying a rebuilt pump from Pennsacola Diesel ($575 + shipping)
The new pump is on the truck and the truck runs, but the idle is seriously rough. Shakes a lot, it feels to that its "missing", while its idling, if I put my hand in front of the tailpipe, I can feel the pulse where there is a dead spot.
I did drive it around the block, the miss seems less noticeable at higher rpms, the truck feels like its making good power, just has a horrible idle.
I could probably post a video if it would better describe whats going on.
The injectors have been bled with the truck running, fuel will spray out of each line. Timing is hard to say, the pump is in the approximate same place as my last one, the pump head is about 7/8" out from the cylinder head. We moved it out slightly, it was closer before, didn't seem to make much difference in the shaking.
At first i thought the idle was too low, but it doesn't seem to fully go away if i open the throttle slightly, even though at higher rpms the truck seems almsot normal. I don't know if it could be air in the system. I posted in another thread about copper seal washers, just to rule that out.

It doesn't smoke much more than normal, when I give it more fuel it will puff black smoke for a second. As far as the cracked line, I suppose thats possible... I can pull the lines and check them, see if I can find anything.

93: The smoke is more dark grey than white. I was running it and looking at the smoke this morning and noticed the IP has a huge leak at/around the shutoff lever. I need to remove it and send it back. Bummer, but I do have something else I can drive while I sort this out.

The greyish white would make me lean more twords an injector or timing. Does the smoke/exhaust make your eyes water when you have your nose in it?
And I don't want to worry you about this but everything I've read about that company is bad. I have no first hand experiance, just what I read here. If you have the time and money I'd think about looking around for a different pump shop, but I will assume you have sent your old pump back as a core already so that may not be able to happen.

The smoke seemed to be more grey than white... I just pulled the rebuilt one off, boxed it off and am sending it back. It'll take a few days for them to get it, I'll see what they say when they get it, take it from there.

Got another pump sent out to me, put it on this past Tuesday, truck fired right up. It runs good, I actually hear more turbo whine than before, I don't know why.
Glad to have it back, wish i could have had my reseal attempt work, my wallet is $591 lighter than before.
On the other hand, I have a friend with a 2000 3500 and a VP-44 issue. I feel I got off easy compared to him. Its all relative.
